The same registry options are set by GPO too. We have a lansweeper deployment job that runs the installer silent, then we slam all our preferences in as registry keys by reg commands (practically batch file) if we are doing a manual targeted install. We skip using the command switches and just run the installer. You might be hitting an error with quotes or command length limits, not sure.
